If you have borders around your flash objects you are running the latest windows security releases. I just used the same fix used for html pages and integrated it into the header.php, where most of the flash objects are displayed within nuke. This is a very easy fix, and all the instructions are included within header.php that is supplied with the download. All you have to do is add one line to your header.php.
