I applied service pack 3 from NukeCops and all of a sudden, my htmlarea module has stopped working. I see it inserting the javascript code into the pages to replace the textboxes but it's not firing. Anyone else experience this?

Don't know the module, but check out what was modified/fixed in the service pack and see if it correlates to the htmlarea module logic. Also you might contact the author to see if he has an updated module.

There was an updated module, but I discovered my problem anyway. Something I put in overwrote my footer.php. I made posts about something else breaking earlier and I found that footer.php was to blame. footer.php was to blame for this bug as well.

I wish I knew what I put in that overwrote that!
