I replied on another forum, but I'll repost it here for those searching

I would recommend removing all your old files first from where you want it installed. Then upload the phpNuke 8.1 files. Re-edit your config.php with the database settings. Then upload the upgrade scripts and run them sequentially to get from 6.5 to 8.1
