Every day at around midnight my site appears to go offline with the message
"There seems to be a problem with the MySQL server, sorry for the inconvenience.
We should be back shortly."
now my host claims thats nothing is wrong with the sql server, so is there a feature in nuke that can make this situation happen ?

This sounds more like a cron job that is running at that time to either reboot the mysql server or do a backup. The host could be correct technically in saying there is nothing wrong with the server, it could be part of the standard routine.
