If you meant the phpnuke-beta6.tar.gz (something like that), then yes! I uploaded the file into my server (ftp bin mode), and xtar it there and it overwritten the existed html directory (phpnuke beta5), then the good work came, I copied the upgrdae-6-6.5.php from upgrades directory and ran it in the root to upgrade from beta5 to beta6,.... I guess I should've not done that....
Later I used your file update.sql and ran it to fix some problem with the database... and I think it did; however, this problem is still there.... what is your advise please...

Well there is a problem running an upgrade script from 6.0 to 6.5 on a 6.5 database. Run the analyzer script so we can see your data.
