Im currently trying to make a module in html first and plan on converting it using phpnuke tools 3.0 html-php converter, ive hit a snag though...the module im designing uses CSS and I dont know how I would integrate it into a nuke module...
Has anyone done this or have an idea how I should go about doing it?

One way is just to include the CSS as part of your theme's style.css
Or if you want to avoid changing all your themes, put it in your site header.. includes/my_header.php or includes/custom_files/header.php
